All submissions must be directly about the Star Trek franchise (the shows, movies, books, etc.). Off-topic discussions are welcome at c/Quarks.

Nah. It was Chakotay and Paris (and another run someone else but never figured who, can't place them, so no big loss, I guess.) They were both on the bridge at their stations as we jumped to the new sector and when we arrived, they were replaced with their backups. Hilarious you can leave people behind, though. Haven't left anyone out on missions ... That I know of.
The hero roster will list everyone you've unlocked in a run, including the dead / left behind to help you figure it out. Characters can cycle off the bridge if they are injured or otherwise busy with story too, so double check Chakotay and Tom are actually gone and not just at the bottom of a list of 30 injured crewmen waiting to be treated or something.
