What you refer to as the "genocide" route is actually something a lot more specific.

It's not simply killing the random encounters, it's going out of your way to grind in each area until there's literally no one else to kill. You aren't really condemned for killing in neutral runs beyond getting locked out of the best ending and having to restart the game.
